I think Dr.Neo Cortex from Crash Bandicoot 2 is really easy. You can beat him in 40 seconds which is really short for a final boss. What was the easiest Boss Battle you have fought?

From the games I've played, the giant Goomba from NSMB.
I think Lakitu from mp9 is the easiest boss battle lol XD
Golem Overlord from Chrono Trigger. He won't attack at all.
The Cotton Candy boss in Yoshi's Story, the fact that once you attack the boss it heals you is just silly.

Bowser's Final Battle in NSMB for the DS. There's only Bowser & Bowser Jr. guarding the switch and there's no final phase.

That Forbidden Woods boss in Zelda Wind Waker is one of them, I can't recall the name at the moment, but if you have played the game you'll know who I'm talking about. Staying in the same serie, that scorpion from Skyward Sword. Those two were just too easy and since it's a Zelda game, I expect harder bosses than what Nintendo normally does.
Whomp King from Super Mario 64 is really easy.

I'd have to say the Whomp King as well, as no others come to mind.
The Pain from MGS3 was pretty easy. You just had to alternate between your gun(s) and a grenade and you pretty much won.

And Moldarach? Honestly, I had trouble fighting it the first few times.

The first two boss fights with Ansem in Kingdom Hearts I. If you have the Oblivion or Oathkeeper Keyblades, you can just stun him the entire time and keep on hitting him until he gets KO'd.
